Although it does not occur every shift, more often than not there is a clunk when the clutch is released after the shift. BMW techs have looked at and said it is fine, however I am sensing this issue is not normal at all....

Its most likely driveline lash. A common occurrence with Manuals and RWD/AWD. I have the same issue in my 335i, and I had it in my 2003 Corvette Z06 and 2004 Caddy CTS-V

What helps eliminate some of the noise in the BMW is the deletion of the clutch delay valve. You might want to look into getting that done, best mod for the manual and it will only cost you about 20 bucks (if you are handy)
