What cup holder are you talking about? The black cup with silver rim that fits in the cup holder in front of the gear lever? Its a tight fit, but its possible one or more of the "fingers" on the cup holder in the console have become stuck and dont want to retract to allow the insert to seat properly. Those fingers are held in place by rubber bands (bad design) and if the rubber bands break they usually just flop around (like one of mine) but they could also get stuck. Just try wiggling and gently pushing them around to see if they will retract or not.

And make a few more posts so you can post a picture of what you are talking about if the above is not right.

You removed the entire cup holder assembly to clean it

Not sure exactly what problem you're having installing it, but just re-install it in the reverse order you removed it

I pulled mine out when I was trying to figure out if I could fix the fingers/rubber bands. It is a pain to put back in, just need patience and try again and again until it goes in. I think its easier to do if you remove the whole center trim including the shift lever to give you more room to manuever.

Were you able to fix the rubber bands, just curious in case mines fail?

No, not rubber mats, the 4 spring loaded arms that grab the cup use rubber band like things instead of metal springs.

Wow, I guess a little 409 in the cup holders would be the easier way to clean.
