Gearbox leak and fluid change

I have had a gearbox fluid leak on my 2006 X3, the fluid has been totally changed and the leak stopped, but there has been a lot of jerking with the gears - I've taken it back to the garage and they have now "synced" the gears using computer software - I'm wondering shouldn't they have done this as standard procedure when they changed the fluids? I have been told that in a mintority of cases changing the fluid can disrupt the gears but re-syncing is not standard and am being charged separately for this - is that fair as I was only quoted for fixing the leak!
