Just want to give a quick update.
Got the car back today. They installed the new amp, found the reason for the original short (apparently there was a short in one of the wires leading to one of the back speakers) and reprogram went fine. Everything looks like it is running fine now.
As a bonus, when I went to pick up the car, the maintenance manager wanted to say sorry for having to deal with these issues and not having the car for a couple of days, and saw I had two car seats in the back seat for my 2 and 4 year old boys. so he put a ride-on toy BMW motorcycle and a ride-on toy BMW 3 series in the trunk for the boys, put a new metallic coffee cup in the cup holder for me, and a $100 give card to take my wife out to dinner for the wife. very nice.
